I use AT 5.44 on a laptop at my office configured with two monitors. When I take the laptop only to a client's site and try to open new AT sessions, it takes several minutes (sometimes 15-20 if I remember right) before the open dialog appears to let me choose a .tnt file. Once I return back to my office and hook up the second monitor, AT works just fine (no delay bringing up the open dialog). I know I'm on an older version of AT but I thought I would report the problem. In looking at the version history since 5.44 I don't see a dual-monitor problem described/resolved.
